For the auto-crafter, I extended a 2x2 building out over the lake , and then placed the algae generator and 2 water collectors in the water under the 2x2. The auto-crafter sees all of the algae and water, and creates bacteria automatically. I have the drones move the bacteria to storage. You can place your habitats first, then add the foundations, but the foundations are slightly smaller so the foundations would have spaces if you wanted them centered on the habitats (and thats with the 1x1 cubes.) #1.
