I tested some themes and the music is messed up, one music file with a different picture file. Select basic theme when in the menuhax 2.0 manager. It should remove the custom theme but not menuhax.

That has nothing to do with an illegal downloaded game, and not anemone shouldn't brick your 3ds. Hopefully this is useful to anyone but I did download a custom theme once and it kept giving me arm11 and arm9 errors. It didn't brick but I did have to reinstall a lot of homebrew apps.
